AccountPrune.exe Message ID issues

Have used an account prune commend structure as below... and have noticed...

AccountPrune.exe /N /d=400 /p="all" /u="user@domain.com" /z=e:\MDaemon\USER1\Archive /S

User has many sub folders... for example, "Customer Data" and then sub folders for specific main companies... the message ID in many of these folders is the same... so when the account is pruned (messages older than a specific # of days) are moved to an archive folder, they do not move since the message numbering is a duplicate...

1) Why are there duplicates of message ID? Would not MDaemon maintain a separate message ID tracking scheme?
2) If this is the case, is there a way to create a "global" prune/move to specific archive folders without having to generate a command and archive folder for each sub folder?
